AutoNeuron Step 4: Seed placement
- AutoNeuron detects seeds by sampling the image along uniformly spaced grids; the more contrast between a point and surrounding points, the more likely that point is a seed point.
- Use the Detection Sensitivity slider to adjust the automatic detection.
- Optional: Click the Advanced Settings button to adjust some detection settings.
- Click the Validate Seeds button to accept the suggested seeds.
AutoNeuron examines the possible seed points' secondary characteristics to determine whether they are likely to belong to a branch.
- After the automatic seed validation:
- A Response value is displayed, indicating the quality of a match between seeds and branches. You can adjust this value.
- More options are displayed to edit seeds manually under Click in Image to.
Settings
Detection Sensitivity
Use the slider to adjust the detection sensitivity.
- A value that is too high can cause seeds to be placed in the background where no branches exist.
- A value that is too low value can cause branches to be missed.
Options
Display seeds: If checked, displays the detected seeds.
- Use the Color Picker box to change the color of the detected seeds.
Show projection image
- Click to display the projection image.
Automatic Seed Validation
Until the seeds are automatically validated, they are estimates of likely seed placements. Upon validation, you'll be able to add and remove seeds manually.
Validation essentially assigns the seed's Z position and revises its thickness to better match the branches represented.
Response
The response value indicates the quality of a match between seeds and branches.
- A weak response usually indicates that the seed is in a background location that has the same signal as a valid branch.
- Adjust the Response value to reduce the number of unwanted seeds.

To place seeds manually
- Select Add a seed.
- To change the color of the seed, click the color picker next to Add a seed.
- Within the image, click where you want to place a seed; one seed per branch not previously identified is sufficient.
Seeds placed manually are not affected by subsequent adjustments of Detection Sensitivity or of Advanced Settings.
To remove seeds individually
- Select Remove seeds within cursor radius.
- Move the mouse cursor to the image and use the mouse wheel to increase or decrease the cursor radius.
- Click to remove seeds within the radius.
To remove all seeds added manually
- Click Remove All Added.
