Before You Start AutoNeuron...
AutoNeuron uses a workflow manager to lead you through each step of the process, assisting you with each part of the task.
Before you begin using AutoNeuron, load an image stack into Neurolucida, adjust scaling, and start the AutoNeuron workflow manager.
Loading image stacks
- Click File>Image Stack Open or the icon
. Neurolucida displays the Image Stack Open dialog box. - Select the image files for the image stack; click OK. Neurolucida displays the Order of File for Stack dialog box if you are opening multiple files for a stack. You can drag files to the correct order if you loaded them out of order.
- Click OK.Neurolucida displays the Image Scaling dialog box

A correct Z scaling is essential to obtain reliable results.
While scaling information is embedded in most image files, you may have to make manual adjustments such as:
- Selecting Physical Distance (instead of Focal Distance) and the appropriate Correction Factor.
- Checking the Override X and Y scaling checkbox and select the Source of X and Y Scaling:
- Current Lens: can be changed in the Change Lens drop-down menu in the Main toolbar.
- User Specified: enter the values for X and Y manually.
- Type the distance between images (Z-distance), make any other changes to the dialog box and click OK. Neurolucida loads the image stack.
Viewing the image stack
Use the Page Up and Page Down keys to move through the stack.
With the image stack loaded, you are ready to use AutoNeuron.
- Click Trace>AutoNeuron or click the AutoNeuron icon.
The AutoNeuron Workflow starts.
