Analyzing spines and synapses with Neurolucida Explorer

  1. In Neurolucida Explorer, open your data file.

    2. If spines were classified in the classic window or in 3D, they are color-coded to reflect the colors specified in Spine preferences.

  2. In Neurolucida Explorer, select Analyze>Structure>Branched Structure Analysis.
  3. In the Branched Structure Analysis window, click the following tabs for analyses relevant to spines:
    • Spines
    • Synapses
    • Individual Tree
    • Tree Totals
